Decreasing the dwell significantly appears to have solved the problem. I'm set at 2.1ms now, and the log is attached.
I'll drive it again tomorrow and give a report on success.

I checked the timing, it looked great and stable. I drove it to work
and it can under little load rev to redline, however there's still some
miss going on around 2200 and a tiny bit above 5000, but far far less
than before. It's totally drivable in those regions. Some of it is
probably tuning related, and I'll also try playing with the dwell more.
I know it needs a lot more tuning, things are pretty far off at the
moment.

Sounds like good progress!
I strongly suggest that you order some hard-core IGBTs and build a sweet little home-brew ignitor that can man-up to your coil needs. You'll then get a stronger spark and no timing bullshit. Measure the DC resistance of your coil's primary, figure out the peak current for 14.4V minus IGBT drop, and ensure the IGBTs that you order can handle that. If you do this, and do it well, it should be totally reliable and totally accurate. My 2c.

Attached is small log of me driving on the latest code updates. Seems to not miss in the 2500 region anyway, although that wasn't something super visible in the logs anyway. There's a good bit of noise in the inputs, more than there was so I undoubtedly screwed something up mucking in all the wires yesterday. Also, my lambda is all messed up now, as we halfway tuned things for WOT, didn't really finish, and then I just retarded and richened in some places. I had also been trying to solve the 2500 rpm problem by leaning/advancing in that area too.... so point is, I know its all messed up, and I'll fix it this week.

After a few more tweaks to VE/lambda during an hour-ish drive around, and after retarding timing a good bit until I can sense knock, here's a log. Note that this is about after an hour of driving, and a few times turning the car off -- it suffers greatly from heat soak. I would ignore the lean-ness of <50 kpa and <3krpm, as it looks perfect for the first 20-30 minutes of driving. I'll just need to wait until I relocate the IAT sensor.
I've also noticed that for the first 30 minutes or so the O2 sensor is a lot less noisy, and tends to get noiser over time. Drivability is excellent, although it could probably use more timing.

Just as an update, I've been wiring up a Jaguar 0.7 alpha board to the supra with all new sensor wiring, with the goal of doing the grounding and shielding more correctly and thus having lower noise. I finally just got everything wired, and I'm about to start testing the outputs before trying to fire it up. In the meantime it gets sync during cranking. Attached is a log of me cranking.
